 Himura Kenshin is a vagabond with a dark past and sunny disposition. Walking around in Yokohama, Kenshin, Sanosuke, Kaoru and Yahiko see a confrontation between some drunken western sailors and a Japanese woman. An armed samurai steps in front to protect the woman and soon a small riot breaks out with the samurai winning. The woman is actually the sister of a person Kenshin had killed at the end of the last dynasty. The samurai who introduces himself as Shigure Takimi is unknown to Kenshin, he is trying to start a new revolution to overthrow the Meiji government.

In the Sengoku period, a rounin called Nanashi (meaning nameless) saves a young boy Kotarou and his dog Tobimaru at an abandoned temple. Kotarou has no family, is pursued by a mysterious militia organization from China and hires Nanashi as his bodyguard. Among the pursuers is a man called Rarou, a very skilled warrior with blond hair and blue eyes. He obeys an old man called Byakuran and is a member of the Chinese militia. Unlike his companions in the militia, he is not serving any Emperor and just wants to fight with the strong.

Orphaned as an infant after his mother tries to eat him alive, Asura grows to become a pint-sized murder machine, killing and eating everything in his path, until he meets a beautiful village girl, Wakasa. Wakasa nurses him back to health, teaches him to speak, and works to turn him away from the path of barbarism. But times are hard, and as disease and starvation bear down on Wakasa's village, Asura reverts to his animalistic mindset. But he can't help remembering the words of the Buddhist monk who tamed him once before, and the sacred, purifying sutra chant he was once taught.

The protagonist, Yukimura Chizuru is the daughter of a doctor who works in Edo. The father leaves Edo to work as a volunteer doctor and moves to Kyoto without his daughter. As time passes by, Chizuru starts worrying about losing contact with her father, so she decides to go to Kyoto in search of him. On the way, Chizuru is attacked by few criminals and witnesses a fight between an oni and the Shinsengumi. Taking her into custody and saving her, the Shinsengumi debate on what to do with Chizuru when they discover that she is the daughter of the doctor they are also looking for. So they decide to become Chizuru’s protectors and help her look for her father. Lots of events happen while she stays with the Shingensumi, as they discover mysterious secrets and also fight against the Bakumatsu group.
